Google certainly knows that the sites are related, but I think most SEOs agree that a shared Analytics account is not used as a negative ranking signal - otherwise webmasters wouldn't use the service! It does appear in whois information though, so if you are "pretending" to be two distinct sites from an advertising perspective, potential advertisers who do even the smallest amount of research will know.
