Try marketing.grader.com or woorank.com. They are good basic SEO analysis tools
Have you checked some online value checker websites or i think w3checker is best for checking errors and warnings.

You can try http://www.opensiteexplorer.org/ - it doesn't exactly tell you what to do, but gives you useful information. You can also compare your website with your competitors.
This one (https://developers.google.com/speed/pagespeed/insights) tells you what you can do to improve loading time, however stuff like "Combine images into CSS sprites" is almost impossible for 1000+ images

I recommend "Google Webmaster Tools" where ou can login via your Google Account credentials. Then you will either place a html tag in the home page code of your site or you will upload a very small file for authenticating. Then you have the pure analyses of Google for Google! I use it for my devoloping our http://Top10UKcasinos.co.uk UK Casino Reviews site and vary happy with it!
We use "SEOQuake" as a toolbar gadget for Firefox browser and it is a solid one!
Woorank is quite good but I also like Bing Webmaster Tools which may give some useful information about SEO, especially after its update
got to agree with desmondiac, Bing is brilliant for a free tool, but go a little further and get their free seo toolkit http://www.microsoft.com/web/seo/.
But to be honest mate, best off finding yourself a good thorough checklist and going through stuff manually. I'd never trust the stuff that things like moz spit back at you. Most of those automatic systems are pretty much garbage compared to actually knowing what you're doing and manually reviewing things.
If I do a proper audit for a client it takes about 3 days and a list of tools so long it would make your eyes bleed but hey.
The three tools I've found most useful for on-site SEO feedback are the following:

2. Screaming Frog SEO spider
3. SEOmoz

opensiteexplorer is one of the most powerful tools, it takes a while to get use to it but once you are in it you will find yourself using it on a daily basis and it helps that they understand and move along with the google changes. In this instance you really do get what you pay for so chose carefully
